That's how the test assembly is able to have its own application base and configuration. There are some issues with how mono does appdomains, but our tests all run successfully on Mono - I test on Windows and Ubuntu myself. Is the exception you are seeing one that has slipped past NUnit and is being handled by the environment? Can you run a simple test?
