Make sure configure|setup tab|advanced button item "always on top" is unchecked. 

 Configure cannot be minimized by design.  It should not be left open.  When open it can affect some ppro functions or lead to inconsistent results since both ppro and pproconf can affect same pproconf.pcf file.
 

 So use it and close it and avoid using ppro when configuring.
