I felt the same way when I first saw it, but it's starting to grow
in me now :-).  The brightyellow on blue in my mutt colour scheme is
even easier to read now. 

Looking through xterm's changelog, the change originated from Debian:

  * use color resource setting from Debian package for xterm VT100 widget
    since the choice of blues provides better contrast.

The colours are set via resources, so you can customise them (via
your .Xdefaults file, for example).  You can find the defaults in
/usr/X11R6/lib/X11/app-defaults/XTerm-color.
