Are you running at 8bpp ?
It sounds as if you are experiencing "colormap flashing", where
different apps have different colormaps. Because there are only 256 colors
available the screen can't display both sets of colors at the same time,
so whichever app doesn't have the focus has to display with the the
active colormap even though it is wrong.

Netscape has an option  -no-install to make it use the default
colormap which stops this problem (but it does have fewer colours
to display images in). Maybe lyx and Galeon have similar options.

Otherwise, try running in 16bpp mode.
