I had this problem at first, too. There is a directory that comes with the
source distribution called WPrefs.app; it is the data directory for WPrefs,
but when I ran 'make install', it was not automatically installed.

You need to put that directory in your GNUstep/Applications directory. By
default, windowmaker gives you a per-user GNUstep directory at ~/GNUstep, and
a system-wide one at $PREFIX/GNUstep. Since I installed to /usr/local, I just
put WPrefs.app in /usr/local/GNUstep/Applications/. and that solved my icon
