I think it's not what he want.. He want to run replace the Aqua
interface from OSX completely and Use WindowMaker to run Aqua
Applications... 

Something sure.. You cannot run Aqua application (like iTunes, etc..)
under WindowMaker.. Because WindowMaker will *only* run under X11 (via
Apple's X11 or another's implementation) and that will let you run *only*
X11 apps under WindowMaker. You can run WindowMaker in fullscreen, that
way you don't see at all you Aqua desktop.. But you cannot run any Aqua
Mac apps when you are in WindowMaker. 

Mac Apps and Aqua use a complete different architecture than X-Windows,
so you cannot tell to a X11 windowmanage to "manage" an Aqua Window.
Someone need to do a kind of Aqua rootless mode for X-Windows, but the
Aqua Interface is not Open.. So it will never happens if Apple don't do
it themself.. 

May be a kind of solution that may work for you may be to use
WindowMaker under Apple-X11 in rootless mode.. You will see your
WindowMaker mini-window and DOCK in your background of your Apple
desktop. You can hide the Dock and let it not appears. (some third party
Apple application like TinkerTools lets you do that). For the Aqua
application.. You can use a skins that make Aqua look like NeXT.. That
way your aqua apps look like WindowMaker (and match with the rest of
your interface) but you will still have the behavior of Aqua and MacosX
for the Native Mac Apps. You will still have the common menubar and it 
will not use your WindowMaker Docks and miniwindow for aqua apps. To put
skins in MacOSX..
