Yes, of course, but here you are talking about material doses. I thought we were talking about homeopathy - or the possibility of creating homeopathic remedies from traces left in the water. Any "homoeopathically energised" substances (having been diluted, swished around and sucussed by the treatment they undergo so that you could argue they are "homeopathic") would be negated by the ultra-violet from daylight. So the arguments that everyone is on homeopathy because it's in our water supply is nonsense. Only material doses survive.

  But sewage and water treatment works are done in the open air - ultra-violet (to which the water is exposed from daylight) destroys homeopathic remedies, so I don't see how anything could survive.
