I have the same version. Inserting your file as a.lyx
Using
	File->Save as->a1.lyx

 $ diff a.lyx a1.lyx
	92c92
	< \frac{\Gamma_{ul}^{2}+\Delta_{ul}^{2}}{2\Gamma_{ul}}
	---
	> \frac{\Gamma^{2}_{ul}+\Delta^{2}_{ul}}{2\Gamma_{ul}}

I have no clue, why this is.
