Hello Saikat,

You can ask around in schools that interest you. You might find it bit of a
hard sell,  but I think with enough effort you can do it, especially taking
courses that will align with HPC or parallel computation.

You should start talking to Professors now, and extend the conversation
when you start your MS, so that you have enough time to switch over to an
M.S. in CS. I am not sure CE will put you in any better a position than
MIS/IS.
