It should not make a difference whether you are using PDF mode or not.
Could you post the run buffer (you get it with C-c C-l) of both a run
in DVI mode and in PDF mode, in case that the size is indeed different
in both cases?

Normally, preview-latex should consult the face preview-reference-face
and make the output matching in size.  You can call
M-x customize-face RET preview-reference-face RET
in order to check whether the size of this face is indeed correct.
