Hi, I am hoping Alex Ott can chime in as he has made the most changes in the java project support. There is nothing preventing a project (such as the maven2 project) from using different classpaths based on the current Configuration. (ie From the menu Development->Project Options->Default Configuration) but I personally haven't added such support. I do not know how much support there is for that in maven2 project type that Alex worked on so I'll let him provide advice about maven2.
