The highlighting is showing the text that differs between
the two files.
Assuming that you are using a graphical version of Emacs,
you can switch between two frames (frames -- not windows)
when running Ediff. One frame shows the difference between
two files, while the other frame is a *Ediff Control Panel*
(ECP). If the ECP is too small to see its contents, then
type ‘?’ to expand it to full size.
With the ECP as the current frame, you can scroll the text
in the other frame up or down by typing ‘v’ or ‘V’. When
you do that, you will be able to view the text that the two
files have in common, surrounded by the text that is
highlighted, which is the text that differs between the two
files.
Ediff has its own Info manual, separate from the Emacs user
