Indeed, I agree with you - most conventions don't matter which way you
choose, as long as people are consistent.  Since folk (such as me :-))
may already have indent-tabs-mode as nil by default, and wish to keep
it that way for non-jdee code, I suggest inserting file variables to
enforce/document the convention used by JDEE. In theory having the
first line of each file be something like:

;; -*- indent-tabs-mode: t; -*-

should do it.
