For reference, I'm also running Ubuntu 14.04 with Emacs 24 and the
directory /usr/local/share/emacs/24.3/site-lisp/ is present but empty.

However, as I don't use nxml-mode much, I wouldn't expect to find
anything nxml-ish on my system apart from whatever comes by default with
the Ubuntu emacs or docbook packages, and that turns out to be in
/usr/share/emacs/24.3/lisp/nxml instead.
