Probably you won't have any problems, as long as there are no keys
left on your keyboard bound to the Super* keysym.  Then there's no way
for XEmacs to find out what the meaning of the mod4 bit is.

Try adding

remove Mod4 = Super_L
remove Mod4 = Super_R

to your .xmodmap.

In general, xmodmap problems are best addressed via XKeyCaps,
http://www.jwz.org/xkeycaps/ if memory serves, although most distros
that use XFree86 now provide it as a package.
