There might be many right ways, but there are definitly some wrong ways.
Loading up vertex and face data, and then actually processing said data
(buidling kd-trees, bsd trees, light map calculatio, stripping etc) is just
wrong.

There might be some grey areas, but there is still a lot of stuff which is
obviously xml (config settings, keymaps etc) and some which is obviously
binary data.
