I've always thought that leaving the inland water polygons in, but simply
mapped to the correct photo-texture, would give the best of both worlds -
lakes from the photos, but the ability to land floatplanes on them, and to
up the material reflectivity of that poly(s).  Assuming the positions
matched of course!
