This is probably not what went wrong in your case, just a quick warning 
from a bad day I had ~8 yr. ago:

If it did correctly copy, both the source and destination disk now have 
identical uuid on the partitions. That can be fixed, I frequently don't 
bother fixing that, but with a caveat: Do NOT leave both connected to 
the same PC while you try to boot or mount one/both of them, after the 
copy is complete. It seems to cause confusion if the os is accessing the 
partitions by uuid.

I just make sure to use only one or the other at a time, which is 
usually not an inconvenience in my use case. (backups or upgrade to 
bigger SSD).

I tend to suspect your USB connection, I have one of those USB-to-SATA 
cords and have experienced exactly what you are describing. It helps to 
have a good quality cord, plugged into a good USB3 port directly on the 
motherboard, but a true SATA cable is generally more dependable.
