Okay, most of these error messages are related to incomplete udev support in the
initrd. I'm working on that.
Two things to note:
When you encrypt a filesystem you have to comment the corresponding line in
/etc/fstab. I think this should probably be done automatically without user
interaction.
The other problem is this:
After encryption, the initrd adjusts itself to recognize the filesystem as
encrypted. It seems that this isn't failsafe yet. I will look into this, too.
Right now your filesystem is actually encrypted _twice_, because after the first
encryption the initrd did not set itself from 'encrypt' to 'encrypted'.

In the meantime, you can do this after encryption:
- - run stone
- - go to encrypted filesystems menu
- - check that your filesystem is set to 'encrypted'
- - leave stone
- - check that /boot (if any) is mounted
- - run mkinitrd

I will look into fixing that, too. I've opened two bugreports for this:
