So maybe the PCI settings are dependent on the presence/absence of some 
other PCI cards, like 3Ware in your example...

Err, I don't understand you here... The chip is the part that can be 
programmed and is influenced by the PCI settings, so I think that you do 
want the chip documentation. The documentation is available from 3Com and 
the file Documentation/networking/vortex.html in the kernel tree contains 
a link to it - you'll have to sign in as developer.
