Which mouse do you mean here? MPlayer (probably not cfr. above)? Gpm?
I remember seeing similar problems with gpm when having multiple virtual
consoles using different resolutions (and hence different number of text
columns and rows): gpm would use the number of columns/rows it found on the
active virtual console on startup. That was a few years ago, though, in 2.4.x.
