It looks like your using ~alpha, i've run a bootstrap to check if its
broken, and its working perfectly, i couldnt reproduce this error. 

I dont know what to suggest, other than to check your make.conf and
verify everything is correct, or retry the bootstrap process with alpha
instead of ~alpha.

Sorry i cant be of more help, maybe somebody else on list has seen
this error before...

yep, the bootstrap script accepts an argument, use scripts/bootstrap 2
to restart only the second part of bootstrap.
