Maybe you should try emergin "superadduser" and then use from the commandline "superadduser Boo".

Gentoo uses PAM (pluggable authentication module) by default (Im not sure for this).

If there is ebuild for software, then Gentoo will handle it. There is ways to handle programs by self, but I am not the right person to tell them about.

Maybe you should try emerge "gentoolkit" if it is not installed and type "etc-update".

Yes. Above parameter allows you to choose, which directories are protected from file overwritings which sometimes happen when upgrading or re-compiling.
