Joerg, Make a fresh clone (easier than trying to clean up old files), mkdir m4 in the top directory and run autoreconf --install --force. That should give you the familiar configure script and other files. Karsten's GNUMakefile relies on libtoolize being run before aclocal and creating the m4 directory for you. I tried and it worked for me, but AFAIK aclocal is usually run first. If you ask me, the m4 dir should be in the repo even if empty. As for the warning about distuninstallcheck_listfiles, Automake *sources* say it can be overridden at least since 1.7, so that shouldn't be an issue.
