graceful removal of a server from pool

What is the best method for removing a server from a pool? We have a health check page called amiup.jsp which the keepalived HA check is run against. When we want to do maintenance we touch a maintenance file and the amiup.jsp page automatically returns a invalid response to the HA check. As expected the LB sees the change and removes the server from the VIP. The problem is that the application server is still running and some transactions on that server were not complete when the server was removed from the VIP. When this happens the transaction/data seems to get lost. We have also seen issues where we shutdown the application on the server but the HA check has not run yet and connections are sent to a server that is no longer responding. Can anyone tell me what is the best way to remove a server for maintenance?
