  Allow tracking and misc_check scripts time to terminate after timeout

If a script exceeds the timeout, it is sent a SIGTERM, and then if it
still doesn't terminate, it is sent a SIGKILL. The problem was that the
script was only allowed 2 microseconds to terminate, whereas it should
have been 2 seconds.

  Fix script paths when converted to absolute path names

If a tracking or misc_check script is not specified by a fully
qualified path name, but rather it is resolved via PATH, the updated
patch name wasn't being saved for tracking or misc_check scripts.
