Get into debug mode and share some more info. Give more details of the steps. Mentioned you did this in chroot. Mentioned you install in a chroot /mnt but then later state it segfaults after chroot. After chroot is this during a boot or what? No, shouldn't need to rebuild everything after upgrading GLIBC. Versioned symbols should be fine.
