There's a couple of issues here

1. Product packaging and installation
and
2. Obligations on the organization supplying a certified product

On 1, LSB certification says nothing about how the product is installed
or packaged itself. So it would not matter that 
a complete distribution is installed and then overlayed by
supplemental media, so long as the product that is certified
is clearly identified as the two items together and details
given in the conformance statement as to how to obtain an
LSB conforming environment

Example of products being certified like this to date, include
those which needed various kernel and glibc levels, or some
with a specific service pack

On 2, the organization that has a product certified warrants that
the product conforms and that the product will continue to conform
or it will lose its certification. Such an organization has to
agree to both the Trademark License Agreement and the
Certification Agreement.
