I've seen similar complaints about the GUI tools giving different results than urpmi on the #mandriva irc channel. The common advice there is to use the CLI (from the channel ops, not Mandriva staff). A search for rpmdrake or mandrakeupdate on qa.mandriva.com didn't show me any bugs that describe this particular scenario. One would think someone would have posted a bug about it if it's a common problem.
