That's good news somehow however. So Debian 9 will work with 3.3.0.

I'd recommend that you update also the other SW packages to the latest version (mindi-busybox should rather be 1.25.1, even if in your case that shouldn't change the result).
To fix the USB issue,  I suspect a lock of syslinux modules on the key.
Could you give me the result of ls -lR /usr/lib/syslinux on your system ?
Could you try to copy the various *.c32 modules you have over there in the syslinux dir on your key and see if that is improving stuff ?
