Well, as I left my cristal ball at work, and that I'm confined at home, I can't really guess :-) One simpler way would be to provide the 2 log files generated during the 2 runs, that would probably give me more supernatural power to compare them and give you a hint.

-W removes the bootable part of the ISO, ... but with the current version it still keep a large portion of space for it. You should also use EXTRA_SPACE=0 in that case, but even with that I'm unsure it will change stuff. Would need to check. But in your case that's irrelevant to the first problem.

Using afio and star may lead to different ways of handling files, so you may also try wirh -R to see.
