It would be nice if you could cut and paste the exact error messages.
Most probably what you are missing are the configuration files
/etc/sysconfig/ebtables.nat, /etc/sysconfig/ebtables.filter and the
/etc/sysconfig/ebtables.broute.
If they are missing the init scripts reports "not configured" and you 
have to add them via ebtables command line and execute "service ebtables 
  save" to store them to startup configuration files.

The RPM package in fedora core 4 extras doesn't use the
ebtables-save and ebtables-restore scripts (which are exactly like 
iptables-save/restore) I've posted in ebtables mailing lists a few 
months ago.

If you want to have ebtables-save/-restore and matching init-scripts
you can use my prepared packages for Fedora Core 4 from here:

I myself find them much more useable ;-)))

I do have a plan to add support for binary configuration files to my 
init scripts (for compatiblity with FC4 packages/upgrades) but it's 
currently a low priority task :-((((.
