Jonathan,

  Thanks for the reply.  I did a little digging and found out that it was 
a bug in my release (V2.0.6) and was fixed in later releases.
I upgraded to v2.0.8 and the problem went away.

I think you have to delete rules by number.

For example:

ebtables -t nat -D PREROUTING 3
