On some of our remote office/warehouse, they current have broadband
access with their WINDOWS desktop. The user would kick off their Cisco
VPN client and authentication their connection back to our corporate
network with their RSA keyfob token. Once the VPN tunnel has been
established, they will kick off their ICA client for their assign
application.

Now technically, if I provide a complete Linux desktop replacement, I
should be able to perform the same task. But, how do I go about doing
this with PXES, or have I reach the limitation of the project?

I don't think that this is the best way to go.
Installing and external VPN endpoint seems to be a better solution. The
access to your central server will be totally transparent from the PXES
point of view.
