I don't fully understand your question, are you asking if security updates for RHEL and or Scientific Linux would cause compatibility issues with RTAI? I have experience updating RHEL and many Linux systems as well as security updates for many distributions such as Debian, Gentoo Hardened, Slackware, etc. and have not noticed any issues with RTAI related to security updates. The only issue I could see is using a Grsecurity patched kernel with IPIPE as I'm sure many conflicts would arise, but not impossible to fix. I've tested RTAI on many systems and even rolled my own for years and I haven't seen any security related updates posing any issue.
