The fault remains at the latency calibration: rtai_lxrt_invoke+0xda5/0x1b30 [rtai_sched].
To me that means that likely you are not trying what found at "https://www.rtai.org/userfiles/downloads/RTAICONTRIB/rtai-5.0.1.tar.bz2", as I suggested.
It should solve your troubles.

I have disabled hyperthreading in the BIOS and recompiled the kernel.

The frequencies as listed in dmesg are now different from previous attempt.  And this seems to be an important line:

Disable module version in the kernel and hyperthreading  (BIOS-Kernel).
Configure 2 cpus both in the kernel and RTAI. Then remove the RTAI installation dir and redo RTAI make install anew
As it is a dual CPU I'm using myself, I would not not expect any particular problem on an I3.
