The files might possibly be corrupted? You could try some of quotacheck
options: 'man quotacheck'... but you've already done it, dontcha?

Anyway, relevant options could be -d (debug), -c (create new data files),
-i (interactive mode), -M (read the man page before using this!)

If you have the option, reboot: quotacheck should be invoked by rc.sysinit...
the issue could just the read-write mounted fs.
