ext3 is just ext2 with journalling. You can safely run e2fsck on ext3
filesystems. I dunno if you really need to though, unless you're getting
filesystem or other indicators of disk errors.

What is the nature of the hardware problem? Just for kicks, take a look at
the /var filesystem and see if it's full. This would explain the initial
errors. Another cause could be hack related, but let's not go there just
yet.

The major hardware problem could be a bad cdrom or some expansion card or
something. It could even be just a bad usb bus. The fact that you can see
into the hard drive with toms is good.

If it continues, try taking everything out of the box but hard drive,
memory and cpu. Disable usb in the bios and try to boot into single mode
like that. somnetimes you can get lucky and pinpoint the cause of the
problem.
