i have never had that many users on a box, but if i did,
i would certainly investigate using LDAP.  i know that
pam can be configured with it, so all logins will use it,
and you can use it for many other authentications as well
such as apache and samba.

redhat includes it with newer versions.  the website is at:
http://www.openldap.com.
