This is understandable;

mkbootdisk uses what kernels and modules you have 
on your hard drive as the sources for building the bootdisk.

Therefore you must have the /boot and the /lib/modules
files on your hard drive in order to build the boot disk.

Simply reinstalling your old kernel, configuring as needed, 
compiling it all, and 'make install modules_install' are all necessary 
to enable mkbootdisk to create your boot disk.
