I was previously running Nagios by itself for some time before getting Sentinix. Copying over the .cfg files worked fine for me, with a few exceptions that I was able to fix by reading the output of the config checker. Make sure the pemissions are there after copying. Also, one thing I noticed is that either Sentinix didn't have net-snmp installed, or it just couldn't find it. I had to install net-snmp using cpan to make the snmp modules of Nagios work. Another thing you'll have to be careful of is if you migrate files not created with NAGAT, you could mess them up if you try to change them with NAGAT. I got so used to configuring the cfg files directly, that I stuck with it in Sentinix. If you're using hostextinfo to "pretty" up the interface with icons, you'll have to save those also.
