Thanks for doing this.

The problem is, that the look and feel of those newer fonts are
different from that of older ones. Newer fonts are a little bit thinner
than old ones and to be honest, I don't like them. :-(

The difference between 003.01 and 003.02 is distinguished on Kate. In
addition, I've taken a screenshot of this Thunderbird window (UTF-8
encoding).

You might agree that this is strange-looking and I can't see
'underlines' in above URLs - 'underlines' and 'spaces' are not
discernible to the eye.

Several months ago, I built Takao-fonts packages which are based on
version 003.02 of IPA fonts on my home project.

I encountered the similar problem with those fonts and I gave up
submitting a request to M17N.

Is there any way to solve this problem ?

Although it is not specific to IPAex* fonts, there's a similar problem.
I've also taken a screenshot of OOo with IPAex* fonts.

In particular, smaller characters of IPAexMincho are bad-looking.

If we don't have any good solution for this problem, I'll forward this
topic to -ja list and ask Japanese users how we can/should do.
