LTSP does not handle *user* settings.
It only handles *client* settings.
I.e. your question isn't LTSP-specific.

Dconf settings for all users are described in
https://wiki.gnome.org/Projects/dconf/SystemAdministrators
GNOME, MATE and many other DEs use dconf for their settings.

Btw, to save the login password to /etc/shadow so that users can 
unlock/use sudo etc, you can put this in lts.conf:
LDM_PASSWORD_HASH=True
