Did you test with the same kernel/driver etc?
Because if for example you update the LTSP system,
and you don't update the local system,
then you're testing different kernels, which may be where the problem is.

The LTSP differences for *fat* clients vs local installatios are:
1) SSHFS home: some applications have issues with file locks etc over 
SSHFS. To see if this is the problem, mount a local disk partition as 
/home before login. Make sure that a /home/username folder exists AND is 
owned by the user.
2) NBD swap: it's some times more unstable than local swap.
To see if this is the problem, disable NBD_SWAP and enable local swap.
`cat /proc/swaps` on the client will show if you managed to do it properly.
3) Session starting: it uses LDM/ssh/su instead of LightDM.
This may cause missing panels or inability to unlock screensaver in some 
cases, but it shouldn't cause instability or crashes. So no need to test 
this.
