I am not sure what you mean by keeping the server "clean" as the 
chrootless configuration allows for restricting what applications on the 
server are NOT to be run on the clients.

The advantage of the chrootless method is that there is less maintenance 
and thus less likely of an error.

The primary reason, in my opinion, in using a separate chroot is to 
allow for clients to run with a version of linux that is different from 
that on the server. For example if clients require 32 bit while the 
server runs on 64 bit. One can even run a different distro on the server 
from the one on the server.

However, in my opinion, such extra complications require more time and 
can more easily result in errors.
