I looked over your outline, and don't have any immediate comments but I did 
notice that you are not just trying to list annoyances, but also solve them.  
(What else would I have expected? ;-)

In that case, I'll try to feed you some of the annoyances that I have, in 
hopes that you'll come up with a solution.

Keyboard Macros:  I would like to have a facility that allowed me to assign 
arbitrary strings of characters to shortcut keys so that I could enter those 
strings into whatever (X based) application I happen to be running.  I've 
looked quite a bit, and can't find anything that meets my needs.

A specific example: I use wikis a lot, and to edit a wiki page you typically 
enter text into a text box in your web browser.  I'd like to have a "library" 
of "boilerplate" text that I could enter via a keyboard shortcut, for 
example, maybe I'd enter my "signature" with something like <ctrl>e,s, or 
enter some (allowable) HTML tags (like <blockquote></blockquote>) with 
<ctrl>e,b.

(I'd like the keyboard shortcuts to allow at least two keys.)

I understand there is a way to do this in the console, but I can't find a way 
to this in an "arbitrary" X based application.
