This is typically a driver problem which is platform specific.
For example the Windows driver for older Sil-3114 controllers has a 
similar bug:

The JM539 is a USB->SATA bridge. The enclosure likely also contains some 
SATA->2xSATA port multiplier. It may be the case that the SATA driver 
does not properly route pass-through I/O-controls to drives behind a 
port multiplier.
