For example the Windows driver for older Sil-3114 controllers has a similar bug: http://sourceforge.net/apps/trac/smartmontools/ticket/177 The JM539 is a USB->SATA bridge. The enclosure likely also contains some SATA->2xSATA port multiplier. It may be the case that the SATA driver does not properly route pass-through I/O-controls to drives behind a port multiplier.
