Running this on Linux, latest kernel. I wasn't aware that the JMS539 chip only dealt with the USB->SATA piece. I'm only using the eSATA/port multiplier function. So yeah, I have two separate drives presented to the computer over the eSATA interface. This connects to a Gigabyte GA-MA785GM-US2H motherboard which lists the following under lspci: "00:11.0 SATA controller: Advanced Micro Devices, Inc. [AMD/ATI] SB7x0/SB8x0/SB9x0 SATA Controller [AHCI mode]". Or, this "02:00.0 SATA controller: Silicon Image, Inc. SiI 3132 Serial ATA Raid II Controller (rev 01)". Both eSATA ports (mobo direct or through the PCI card) exhibit the same behaviour.
