Not sure how others are doing it, but speaking for myself: Often, I try to limit the scope so that the code need only be in guile or only in elisp. But, if I absolutely must, I would write the code twice. Sometimes, the code is too complicated to express in elisp (for example, FFI stuff). Then, I write a guile script and invoke it from elisp.
