Just a stab: have you tried to decimate the signal yourself rather than rely on windows to do that? 48kHz is handled on modern machines quite effortlessly, otherwise you would be getting regular audio dropouts when listening to music, youtube streams, etc. which typically does not happen (or it happens for reasons of network issues and such, which is probably not relevant here). So if the problem does not affect the audio on the machine, then it might be something you are doing to the data stream specifically.
